Linseed Oil Over Decking Stain?

I inherited a large decking when I bought my house last year. The spindles were loose and some had fallen out from the rails so I decided to screw them in, fill the screw holes with wood filler, and then paint over. (Water based decking stain).

At first this looked great. Then, when we had our first little bit of rain a few weeks back, I noticed that the paint had blistered where I had filled in the screw holes. At first I thought perhaps it was because I failed to apply a primer before staining, so I sanded down the bubbled paint areas, applied a primer and left it for a few days to dry. Once dried, I reapplied the staining.

Cue, this weekend's downpour and more blisters appearing!!

What I think is happening is that because the stain is water based, it's allowing the rain to soak through to the wood. However, where I have applied the wood filler, this isn't permeable and so the water is soaking through the top layer of stain, but sitting on top of the wood filler with nowhere to go - except back up through the stain, hence the bubbling.

So, my question is, could I reapply the stain (again!), but then go over with some linseed oil to completely repel any water / moisture to prevent further blistering? Would this work? Cheers.
